The boys were rescued with the help of the local fire department's marine unit.
Platoon chief John Wasson says the boys had been fishing and crossed from the mainland.
They became stranded when the Trent-Severn Waterway let more water flow through the system upstream because of heavy rain on Wednesday night.
Police could not confirm the ages of the boys but officials said they were OK.
